Is it Normal in rally that the co driver is paid by the driver, or more normal they get paid from the team?

both is normal but when driver paying for co-driver is more liberty

Absolutely no way Hyundai are now paying Neuville less because Tanak just finished ahead of him in the standings.
From what I've been told from someone I usually trust with snippets of information, is that Neuville hasn't had his salary reduced for covid reasons either. However, drivers contracts include quite big bonuses for rally wins/podiums etc on top of the yearly base salary. So fewer rallies for covid reasons = fewer opportunities to earn the bonuses.
I was told instead of continuing on a rally by rally payment structure, Gilsoul wanted the security of a locked in yearly salary incase a lot of the events are lost to covid. Which would've/could've vastly reduced Gilsoul's earnings for a 2nd year running. But they couldn't find an agreement and Hyundai were disappointed this has dragged on so close to the new season. They urged Neuville to make the change instead of going into Monte with a potentially frosty atmosphere between himself and Nicolas ( the belief between the pair was that they would eventually sort this out, even if they pushed their disagreements to the side and did Monte together).
That might or might not be true, but thought I'd pass on what I've heard. It's likely nobody will ever know 100% of the truth and there's a lot of other rumours floating around too, but whatever was the cause, this is a bit of a nightmare for Thierry going into Monte of all events.

I once read that only at Citroën the codrivers had a seperate contract. In 2005 the result was that Stéphane Prévot got a full year salary while only codriving Duval for half of the season. I think it's to avoid these situations that it's common the codriver has to sort out his contract and salary with the driver himself.
