Lake Baringo and Lake N are definitely fresh water
Lake T is brackish and is sometimes classified as an alkali lake rather than a fresh water one
I can't say much more without naming the lakes

I cheated - lake turkana

Lake Turkana is the lake on the border with Ethiopia. The water is drinkable but only just so it is sometimes classed as freshwater, brackish, saline or alkali. As there are fish like Nile perch, hippos and Nile crocodiles there which are fresh water animals I would class it as fresh water.

One to go now. It's in the central part of the country and is near enough for a day out from centres like Nairobi and Nakuru.

Sorry the question was such a stinker. I thought my source said these three lakes were the only ones in the whole Rift Valley system, rather than just the only ones in Kenya, which should have been easier to answer.
Generally the Rift Valley lakes are in depressions and don't have outlets so the water evaporates leaving behind the alkali that has been leached from the ground - eg Lakes Nakuru, Elementaita, Rukwa, Natron and Magadi. The three fresh water lakes have underground outlets so the concentration doesn't occur.
